Had a virus/trojan myself a few weeks ago, which was very hard to get rid of. It was hidden behind a rootkit, so the OS ( Vista in this case ) couldn't even see the damned files ! ( MalwareBytes could see it, but not delete it ).
Got rid of it by booting an Ubuntu Live CD and deleting the files from there
